Our university is getting ready to transfer all of our websites to a new content management system.
This will give us a opportunity to set up a Google Analytics conglomerate account that can track all
the websites and give us numbers on total traffic across the CMS.
I've been experimenting with a conglomerate tracking account in our present CMS by adding a second
set of Google tracker code with a different profile number to our multiple sites / sub-domains.
I started by adding the second set of code to sites with low or moderate traffic (EXAMPLES:
http://latino.nku.edu and http://legalaffairs.nku.edu) and the conglomerate total of hits was always
1 to 3 less than when I added the number of hits on each site myself.
For the last two weeks, I've been adding the conglomerate coding to sub domains that have high
traffic (EXAMPLES: (http://hr.nku.edu and http://artscience.nku.edu) and the discrepency in the
totals has risen sharply. The conglomerate total of hits is now 140 to 200 lower than when I add
the number of hits on each site myself.
Can anyone tell me why I'm getting such a discrepency and if there's a way to solve it.

I would start with removing one script in the hr.nku.edu and artscience.nku.edu site. You only need to include the analytics script once. You can push to multiple accounts in the same call:
It could be the case that someone hit your site and clicked through fast enough that they didn't get tracked. Adding them to one call might help with the total hits.
What metrics are the discrepancies appearing in?
If it is visitors, unique visitors, and repeat visitors, these numbers can't be added or multiplied together if there are different profile numbers.
There is no way of telling if a unique visitor to latino is also a visitor to legal affairs. A person could have visited one, the other one, or both, and there is no way of working that out from the two profiles.
To calculate that information, you would need 3 profiles, one for each site, and an additional profile used as an umbrella for both sites.
