We are using Authorize.Net for all of our online donations. It's been very reliable for us. I wasn't involved in the decision to choose them, though, so I can't offer much insight as to why they might be better than other companies.

I have not used box.net, but I noticed that Google Apps is also available for Ning. We've used that with students and across departments with some success, though collaboration has not been an institutional priority for us so far.
